A detailed agreement can be executed between you and govt. defining the roles and responsibilities of each. Generally a Collaboration Agreement can do for the same.
However, we note a contradiction in your details wherein you state that "now department want to do the job at our risk & cost at no fault of us".
On one hand you state that at your risk and then you say at no fault of us. It cannot be both.
In any case as stated earlier, the roles and responsibilities of each needs to be clearly mentioned in the agreement.
