To discontinue the course the university demands the entire fee --Your son was admitted in to the BDS course during 2014-15 academic year.

In this academic year 2015-16 your son was allowed to participate in the admission for M.B.B.S., course at the same university and got selected for the same and paid the fee also. When he is allowed to participate in the admission for MBBS and selected the question of fees for that course doesn't arise at all. You may approach the court of law and speak to a lawyer to issue a legal notice to this effect to file a suitable suit against them.
